See, scale-wise, it's not unreasonable to believe there is a retractable space door that rolls down from above, possibly following the curve of the bottom of the ship hull. There's even structural evidence in the details surrounding the opening that imply exactly that. So there's nothing stopping you from putting a piece of corrugated styrene in that area for your kit....it would make sense in a real-world point of view, and besides...its YOUR kit. Do what makes ya happy!

I'm of the opinion that the lower opening is a cargo bay, possibly mostly automated. If you've ever held a scale shuttle near that area (come on, admit it, you know you have) you would know that there's really no feasible place to launch and land shuttles from down there. The rear entail, OTOH, is a nice big bay with a wide open lower deck underneath.
So my point is, if it's a cargo loading area, OF COURSE it would be open for periods like station berthings or (this is a stretch) ship to ship rendezvous. Likely it's closed for most other reasons.
OR, we could admit that it's open because that's the way Bill George designed it, and he did it because it looks cool on film.....which it does!!

Maybe if the Trek universe utilised fighter craft more then it would be used as a fighter bay. Left open for ease of launch/docking.
I have seen some of the photos of the studio model and the detailing inside there is phenomenal (yes, I did use spell-check).
